Probably as part of onedb or maybe as a oned.conf parameter.

Or simply document that OpenNebula creates the database using the default MySQL engine. You can set default-storage-engine=innodb in your MySQL configuration if you prefer InnoDB. Also since MySQL 5.5 the default is InnoDB. http://dev.mysql.com/doc/refman/5.5/en/innodb-default-se.html
